A self-aware program called GNOSIS uses the power of the Supercomputer to conquer and enslave the Net. To defeat it, Viruses and Guardians must unite - and friends must become enemies.

The Net is ruined. Thousands of systems are infected. Guardian and Virus populations have been decimated. Even the Users have abandoned the Net, preferring to play an endless Web Game rather than oppose Megabyte's relentless Hunt.

Unexpectedly, the Codemasters appear and offer a solution: they have invented GNOSIS, a complex program that can render the Supercomputer immune to infection - permanently. Upon activation, Megabyte and Phong accidentally join with GNOSIS, transforming it into the most dangerous enemy the Net has ever known. Using an army of "Avatars", GNOSIS conquers the Net and forces its citizens to research "The Codex," a User-like power sought by the Codemasters since time immemorial.

Before he can deal with the Codemasters' deception, Bob discovers that the Avatars are decompiled Sprites - previous Codemaster victims. When Enzo is captured and turned into a particularly sadistic Avatar, Bob is faced with deleting his friends in order to save the Net.
